These fresh milled chocolate chip cookies are soft and chewy in the center, lightly golden around the edges, and loaded with melty chocolate chips! Made with freshly milled flour, honey, and a touch of molasses, they have all the flavor you want in a homemade chocolate chip cookie without using refined sugar in the cookie dough.
The trick to getting a chewy cookie instead of a cakey whole wheat cookie is surprisingly simple: melted butter, an egg yolk, no baking powder, and plenty of time for the freshly milled flour to hydrate.
If you’ve tried making cookies with fresh-milled flour only to end up with cookies that were thick, cakey, dry, or spread all over the pan, this recipe was made to solve all of those problems!
Why You’ll Love These Fresh Milled Chocolate Chip Cookies
I absolutely love chocolate chip cookie straight from the oven. Freshly milled flour gives these cookies a deeper flavor while the honey and molasses add sweetness and a subtle caramel-like flavor that you get from using brown sugar.
Here are a few reasons I love this recipe:
- 100% freshly milled flour – No all-purpose flour is needed.
- Honey sweetened – Honey is the main sweetener, with just a tablespoon of molasses for that brown sugar taste.
- Soft and chewy – These aren’t fluffy or cakey whole wheat cookies.
- Great make-ahead recipe – The dough actually benefits from spending the night in the refrigerator.
- Plenty of chocolate – A full cup of chocolate chips gives you chocolate in every bite!
The Secret to Chewy Fresh Milled Flour Cookies
Freshly milled flour behaves differently than all-purpose flour, and that can become especially noticeable when you’re making cookies.
For this recipe, I use 220 grams of freshly milled Prairie Gold flour and give the finished cookie dough at least 3 hours in the refrigerator. Overnight is even better!
That resting time gives the freshly milled flour time to absorb the moisture in the dough. Try your best not to rush this step. 😁
Another important difference is the egg.
Instead of using a whole egg, this recipe uses one egg yolk. I also leave out the baking powder completely. Those two little changes help keep these fresh milled chocolate chip cookies chewy instead of turning them into little chocolate chip cakes.
Why I Use Prairie Gold Wheat for These Cookies
Prairie Gold is a hard white wheat, and it’s one of my favorite wheat berries to keep on hand because it is so versatile.
While soft white wheat is commonly used for cookies and other baked goods, I wanted this recipe to work specifically with Prairie Gold since it is the wheat I use so often in my kitchen.
Mill the wheat berries as finely as your grain mill allows.
For this recipe, weigh 220 grams of wheat berries before milling. Use all of the flour in the cookie dough.
This makes measuring especially easy because there is no guessing how much freshly milled flour to scoop into a measuring cup.
Ingredients You’ll Need
Freshly Milled Flour
You’ll need 220 grams of your choice of wheat berries. (I used Prairie Gold) Mill them finely before making the cookie dough.
Butter
Melt the butter and then allow it to cool until it is warm rather than super hot. Melted butter works especially well here because we’re looking for a chewy cookie rather than a light, cakey texture.
Honey
Honey provides the majority of the sweetness in these cookies. It also contributes moisture to the dough.
Molasses
You only need one tablespoon. The molasses adds that brown sugar flavor that you miss out on when baking with honey.
Egg Yolk
Use the yolk only—not the whole egg. This helps give the cookies richness without adding the additional liquid and structure from the egg white.
Vanilla
Two teaspoons of vanilla add that classic homemade chocolate chip cookie flavor.
Baking Soda
You’ll only need 1/2 teaspoon. There is no baking powder in this recipe.
Salt
Don’t skip the salt. It balances all the delicious flavors!
Chocolate Chips
Use one cup of your favorite chocolate chips. Semi-sweet chocolate chips are a great choice, but milk or dark chocolate can also be used depending on how sweet you like your cookies.

How to Make Fresh Milled Chocolate Chip Cookies
1. Mill the Wheat
Weigh 220 grams of wheat berries and mill them as finely as your grain mill allows.
Set the freshly milled flour aside while you prepare the wet ingredients.

2. Combine the Butter and Sweetness
Melt 1/2 cup of butter and allow it to cool until warm.
Stir together the melted butter, 1/2 cup honey, and 1 tablespoon molasses until combined.
Mix in one egg yolk and 2 teaspoons vanilla extract.
3. Add the Dry Ingredients
Add the 220 grams of freshly milled flour, 1/2 teaspoon baking soda, and 3/4 teaspoon salt.
Stir just until everything is combined.
Avoid over mixing once the flour has been added.

4. Add the Chocolate Chips
Fold in 1 cup of chocolate chips until they’re evenly distributed throughout the cookie dough.
5. Chill the Dough
Cover the bowl and refrigerate the dough for at least 3 hours.
For the best results, I prefer to let it chill overnight.
This step is especially important when working with freshly milled flour because it gives the flour time to absorb the moisture in the dough.

6. Scoop the Cookies
When you’re ready to bake, preheat the oven to 350°F.
Scoop the chilled dough into roughly 2-tablespoon portions and place them on a baking sheet.
If the chilled dough is very firm and the cookie dough balls are quite tall, gently flatten the tops before baking.
7. Bake
Bake at 350°F for 9–10 minutes.
Watch the cookies rather than relying only on the timer. They’re ready when the edges look set but the centers still appear slightly doughy.
Don’t wait until the centers look completely baked.
8. Let Them Cool
Leave the cookies for a few minutes before digging in. The melted chocolate is hot!

Tips for the Best Fresh Milled Chocolate Chip Cookies
Weigh your wheat berries. Freshly milled flour can vary considerably when measured by volume. Starting with 220 grams of wheat berries gives you a much more accurate result.
Don’t skip the chilling time. Give the dough at least 3 hours to hydrate. Overnight is even better!
Use only the egg yolk. Don’t be tempted to toss in the white. The cookies wont turn out right if you do.
Don’t add baking powder. Baking powder gives the cookies a puffy, more cake-like texture.
Don’t over bake them. Pull the cookies when the edges are set and the centers still look slightly doughy.
Why Did My Fresh Milled Cookies Turn Out Cakey?
Cakey cookies are one of the problems people can run into when adapting a regular chocolate chip cookie recipe to freshly milled flour.
For these cookies, there are three important things to remember:
Use one egg yolk rather than a whole egg, use baking soda without baking powder, and measure the wheat by weight.
Can I Make the Cookie Dough Ahead of Time?
Absolutely! In fact, this is a cookie dough recipe that benefits from refrigerating overnight.
Prepare the dough, cover it well, and refrigerate it overnight. The recipe calls for at least a 3-hour chill, preferably overnight, before baking.
That makes these cookies convenient when you want to mix up the dough one evening and bake fresh cookies the next day.
How to Store Fresh Milled Chocolate Chip Cookies
Once completely cool, keep the cookies in an airtight container at room temperature.
If you prefer your cookies warm and extra soft, pop one in the microwave for just a few seconds before serving.
You can also portion extra cookie dough and freeze the dough balls for another day. This is an easy way to have homemade cookies ready when you only want to bake a few at a time.
Frequently Asked Questions
What is the best wheat for fresh milled chocolate chip cookies?
Many fresh-milled cookie recipes use soft white wheat, but this recipe was developed specifically using Prairie Gold hard white wheat. It gives the cookies a delicious whole-grain flavor while still producing a chewy chocolate chip cookie.
Can I use a whole egg instead of an egg yolk?
I recommend sticking with the egg yolk. Using only the yolk is intentional and helps these cookies stay chewy rather than cakey.
Do I have to refrigerate fresh milled cookie dough?
For this recipe, yes. Chill it for at least 3 hours and preferably overnight. The resting period allows the fresh flour to absorb moisture before baking.
Why didn’t my cookies spread?
If your dough has been chilled overnight and is particularly firm, lightly flatten each scoop before baking.
How do I know when chocolate chip cookies are finished baking?
Look at the edges and centers. The edges should be set, but the centers should still look slightly doughy. They’ll continue setting while they cool.
Can I use a different kind of chocolate?
Yes. Semi-sweet, dark, or milk chocolate chips can all work. You could also use chopped chocolate if you prefer larger melted pieces of chocolate.
Fresh Milled Baking Doesn’t Have to Mean Cakey Cookies
One of my goals with fresh-milled recipes is to make foods my family actually wants to eat, and chocolate chip cookies are one recipe where texture really matters.
A chocolate chip cookie should still feel like a chocolate chip cookie: buttery, chocolatey, soft through the middle, and chewy around the edges.
These honey-sweetened fresh milled chocolate chip cookies give you that classic cookie while using freshly milled flour and simple ingredients!
So I decided there is nothing better than to enjoy food and drink and to find satisfaction in work. Then I realized that these pleasures are from the hand of God. For who can eat or enjoy anything apart from him? -Ecclesiastes 2:24-25 NLT
